If money is no issue, Fairmont Heritage at Ghiradelli Square or the Mandarin Oriental, hands down.

For a more reasonable stay, it really depends on what neighborhood you want to be in. The 49er's Stadium is in South San Francisco, and there aren't many great hotel options down there, IMO. Staying closer to downtown SF, there's a ton of choices. Without knowing anything about what you're looking for in regards to location, nightlife & food choices, price, etc. here would be my recommendations:

Union Square - Fairmont, Hotel Nikko, Galleria Park (a Joie de Vivre hotel - my personal favorite hotel brand)
FiDi South - The W (very trendy hotel, lobby and bar is always a fun atmosphere on the weekends)
    Financial District - Omni Hotel
    Fisherman's Wharf/Ghirardelli - Argonaut
Japantown - Hotel Kabuki (another Joie de Vivre - the rooms with Japanese soaking tubs are AWESOME!)
Tenderloin - Phoenix (neighborhood can be a little sketchy at night, and hotel accomodations aren't 5 star, but the vibe, live music, hotel events, and plethora of intersting bars and cheap food within walking distance make it a contender.)

And if you don't mind staying across the bridge, I LOVE the Waterfront Hotel in Jack London Square in Oakland. It too is a Joie de Vivre hotel. Great rooms, killer views, great service, awesome live music, happy hour, bar and restaurant.

The only thing I would add to what Caligirl said is that if you're planning to party and the like, be aware that the public transit doesn't operate 24/hours so you might want to get a hotel that is located near your watering holes of choice.

Being stranded cause you missed the last BART sucks balls. But SF public transit is awesome. Between Muni and BART you can get anywhere, before midnight hahaha.

Friend of mine went last year....and exactly that happened....luckily they only had like 12 blocks or so to get back to the hotel LOL!
I guess 12 blocks in SanFran is like 2 blocks on the strip though, so when you look at it that way, it's not all that bad.

It depends which 12 blocks you have to walk! You can go several blocks with very steep hills and you'll wish you were walking the entire length of the strip instead!

If you get stuck somewhere, try Uber (Uber.com). PM me and I'll "refer" you, you get $10 credit and I get $10 credit. That plus their coupon code on Yelp will get you $30 credit which will get you pretty far in SF. Sign up beforehand. I gave up trying to call a taxi dispatcher being told "15min" and have them not show. Uber is more expensive than a taxi, but you'll know right away if they'll show up or not. My plan in SF is: Use Muni/Bart where I can, use Uber when I can't or get myself stuck or the wife wants to feel pampered.

For a hotel, the Omni is nice as is The Palace Hotel (their brunch is supposed to be good).
